I actually solved it myself. Open the installation directory. There's a dosboxLOL2_single.conf and a dosboxLOL2_3dfx.conf. Replace the lines under [glide] and above [autoexec] in dosboxLOL2_single.conf with the ones from dosboxLOL2_3dfx.conf.
nglide_config.exe may be run to configure the 3dfx properties. Not sure if it actually works.
Note that the accelerated version, while it does look better, seems to be a bit unstable at least on my system.
