I got the message that the mine was shut down and went there to hunt down the creatures in the mine. I cleared level one but then I can't seem to go further down or get a completion and the mine start back up. Is it a bugged mission or is it something I'm doing wrong?
I presume you head down by the bottom of the map but the usual travel icon won't come up.

It works for me. You should find a hole somewhere that you can jump down. Sometimes there's a second screen that you need to walk across to, via the usual mechanism. Then sometimes you need to find a ladder or hole to go down a level.
Incidentally - make sure you have a lot of HP ammo, and plenty of jars for getting all the jelly from the crepitus queen.

I tried going down later at night as well but there still isn't a hole or ladder and no way to go to another screen. Maybe on my next game I'll switch off the sci-fi stuff.

As far as I remember, the first screen once you enter the mine is exited to the south. If there is a place where there is no wall, then you should be able to use the standard move to next screen mechanism. If that's the problem then it appears you have encountered a bug.
I've just fired up an old save and visited the mine. The first exited is directly south, there is a railway line with 3 carts on it. Remember that you need to move your cursor right to the bottom of the screen (i.e. below the images of your squad) not just to the bottom of the "in game" view.
Having alt tabbed to write this post I've just recreated your issue, and cannot move south any more. JA2 and Alt Tab are not friends, have you been doing this?

Ah now I see what I was doing wrong! I wasn't dragging the cursor far enough down to bring up the area change cursor as I thought that the top of the squad portraits was where it should pop-up. Many thanks and now I have load up and wipe the nest out.

The alt+tab thing is not a problem. When you get back in the game just press the alt key again and the problem will fix itself ;)
