Spoilers, obviously.

I tried to make the title as vague as possible... I am talking about the crab-shaped raft in the canal between the first and the second ring in Atlantis.

After freeing Sophia from the dungeon cell, I went back with her to the canal but I wasn't able to board it again. Indy says that he can't reach it from where he is (the same text he said before swimming into the canal and crossing to the other side). You can see the attached screencap. However, if I try to get into the canal again, he says that he has had enough swimming for today.

I can think of two possible causes:

1) Instead of the usual "Float to bones", I just clicked in the floor and walked directly from the place the raft is in my attached screenshot. . I noticed there are bones in every possible place you'd like to unboard from the raft, so maybe these are there as a way for the game to recognize that the raft is in an accessible place.

2) Indy and Sophia arrived directly here after leaving the dungeon, but I tried to go back to the first ring, just to see if there was a Sophia animation following Indy (there wasn't, she says she is not going back and will wait there). So maybe, while I was going back and forth, I confused the game and the status of the raft was reset to the first time you enter the room. I am not too convinced about this since you need at least one item from the first ring in the second ring puzzles, so I do think you are supposed to at least be able to go back.

Fortunately my frequent saving habit literally saved me and I could reload just before going back to rescue Sophia. This time I landed the raft with "Float to bones" and I went straight to the raft with Sophia afterwards, just to be sure.

Has anybody seen this before?

I'm experiencing this bug myself at this very moment.
Unfortunately, unlike you, I just have ONE save file and I can't find a solution to this.

Can you please share your save file with me?

I know this thread is from months ago but, hey, I hope you can read my reply :

Of course! :) It's funny, because I had just offered to do the same for another game (not a bug, but a computer crash situation). Let me check this evening when I can access my laptop.

I followed the "team" path (it shouldn't really matter at this point since in Atlantis the story converges, other than a couple of different remnant inventory items if you followed a different path in the middle section of the game).

I followed just the same path :') Hahaha

BTW, I tried to download and use some save files before coming here and find your post. However, when I tried them in the game I got an "this is an old save" error and couldn't load them.

Maybe they were savefiles directly from the CD version or generated with a DOSBox emulation?

There shouldn't be any problems with ScummVM savefiles. However, if you are using ScummVM 2.0 (the GOG version was updated earlier this year) the savefiles are stored in a different folder, it's just a matter of finding it: https://www.gog.com/forum/indiana_jones_series/fate_of_atlantis_saved_games_disappeared

You got it just right
I'm using DOSBox emulator with a CD version of the game (the one with text and speech), the save looks like Savegame.001

In that case... We'd have to try it anyway, but I don't believe the GOG version's savefiles (using ScummVM instead of DOSBox) will be compatible.
Well, here it is: https://file.io/Q5u3Kp (The link will expire in 14 days)

In this one Indy and Sophia have just boarded the raft. But like I said, this is a ScummVM save, so it probably won't work if you are using DOSBox.

Sorry for the late reply, but this time GOG didn't pop any notification.

Since I have to use your save file now, there is no reason for using DOSBox over ScummVM, so I already downloaded and installed it, and it worked like a charm so I can't thank you enough for this :)

It was a little odd migrating from DOSBox (where the emulation feels more 'real', i mean, it's much more like it was playing back in MS-DOS - I hate to admit I'm am THAT old I actually remember how was playing in DOS Hahaha-) to ScummVM where you can adjust every setting of the game in a menu of the emulator itself. But other than that, I had no problems at all and was able to load your save file and continue from there.

Actually, I just noticed that you are from Spain... y pudimos hablar todo el tiempo en español Jajaja

Glad it worked! Now go unconver the final secret of Atlantis. :)

I played the original CD version in Spanish too (a collection called "Los clásicos de LucasArts" that was quite popular in Spain during the mid-late 90s). But that one only had Spanish text, and no voices. Nowadays I prefer to play the original version of games if I understand the language, and with GOG's release I was able to discover the original jokes/dialogues and the amazing voice acting.

Edit: Wouldn't it be great if GOG's forum software allowed to upload savefiles from games? Currently we can only attach a few picture formats, with strict size restrictions. I guess there is some kind of security reasoning behind this, but I've realized the download link I posted will stop working in two weeks, as opposed to the forum attachments which stay there. This could be a good opportunity to have a permanent save file for people who encounter the raft bug. I have a tendency not to delete savefiles (at least the ones from games with smaller sizes), so I will be more than happy to reupload it, and to share my savefiles from other games, but nothing lasts forever and I could eventually lose them or delete them. Just food for thought.

It would be great indeed.

Althoug I think many save files available in sites such as Nicouzouf or Savegameworld would work just fine if I'd test them in ScummVM instead of DOSBox.
But that's way too specific for this particular game, and it would be really nice to have the posibility of doing so right here.

Anyway, already finished the game and it was just... epic. After so many years it was all I expected of it, and it was wouldn't be possible without your kind help, so yet again... Thank you :)
