Hello !

I have never played Gothic1, but I've notice that in Gothic 2 NOTR the Gothic 1 controller is enabled by default.

What are the differences between the controllers ?

This affects how attacks are performed. In Gothic 1 mode you do different attacks by hitting left or right while holding attack. In Gothic II mode the left and right attacks are performed by dedicated keys (which you have to bind yourself).

There's no difference in what types of attacks are available so it's just a matter of preference; use whichever one you prefer.
