There's one city where I've won the sacrement more than once, but it still remains unconverted. There are no longer conversion rewards for it, so it's kind of pointless to keep at it, but there are two cities after it I can't access now. The city at the bottom of the picture.

I noticed the same, in the first island. I assumed it was meant to be a low level city on which you can experiment / level up new recruits.

I would suggest to check the official forums, maybe someone else had the same experience.
