1. Chrome - Use it for Gmail, this site, Steam's site, and GameFAQs, mostly. And for all programming-related things I need to look up. I guess Amazon is up there on my top priorities as well for buying Blu-ray movies, books and games.
2. Visual Studio - I love the debugger, and I like the windowing systems present as well. It's a really great environment, but I'll admit that I haven't tried much else. And it's nice being able to switch so easily between C++ and C# projects.
3. Steam - I play a bunch of games, and I like downloading things a lot.

Microsoft SQL Server Management Studio - as above, dev database maintenance.
Remode Desktop Client - remoting to servers to which I actually got bloody access. Maybe not used that much recently but still...

3 most used is hard as it varies a bit from day to day.

That one looked pretty awesome, but do you know if it's possible to replace the windows button + E shortcut, so it opens this instead of the standard explorer?
Just going by what's in the left column in my Windows start menu? Media Player Classic, Microsoft Word, and CDisplay (a comic book viewer/reader application.) I have my Firefox in my quick launch bar and so, for some reason, it doesn't get tagged as one of my "most used" apps.

I haven't tried it, but HotKeyBind should be able to let you do it.
