Cyberpunk atmosphere and heavy synth music. What's not to love?
SpellForce The Order of Dawn

There are others but I have a sweet spot for this one.
Fallout 1.
Freelancer
I always loved the one in Carmageddon
The Dig
StarCraft
Red Dead Redemption
The opening credits of Deus Ex Human Revolution.
I like the intros that don't necessarily end happily, or our hero not necessarily beating everyone else (like the Crysis 2 intro, even though otherwise it kicks several asses at the same time).

Intros like these qualify:

Mechwarrior 2
Mechwarrior 2: Mercs
Descent Freespace
Dawn of War
Mark of Chaos

And I generally dislike live actor intros and FMVs, like Command & Conquer, Wing Commander 3-4 etc.

Quite a number of them, but just to name a few:

Dune 2
Day of the Tentacle
TIE Fighter
Mafia City of Lost Heaven

Read the question - ooh tricky one. I don't actually have a no. 1 favourite intro.

For some reason, the first game that I immediately thought of was Zelda: Twilight Princess (NGC/WII). I don't know why. It was decent but too short and not as good as the N64 Zelda intros.

Upon further reflection, here are a few of the intros I like.

Zelda: Ocarina of Time (An instant classic - like the game itself really)

Chrono Cross (PSX)

Chrono Trigger (SNES)

Snatcher (SCD) (catchy BGM - One Night in Neo Kobe City)

Grandia III (PS2) (I haven't started playing the game yet but I watch the intro from time to time. It's corny & cliched but I find it strangely compelling).

The two PS2 Tales released outside of Japan - Tales of Legendia (PS2) & Tales of the Abyss (PS2)

Ha ha. I remember that. "His coconut gun can fire in spurts. If he shoots ya, it's gonna hurt!"

Always thought Hardwar had a cool intro, maybe because it sounds a bit like the ravings of the insane.
Easily that from the original Fallout.
The Return to Zork Intro was so Great at the time - Open Mailbox still gives me goosebumps ;-)
Flowers in the Dirt

Especially loved the part where Bruce Lee's zombie kicks Billy Shears' ass.
Undoubtedly: DUNE II, even today is really cool!:-)... also NFS2 or Fallouts...damm it , there are too many good intros!
Cataclysm

or Homeworld 2
