GOG have stated they're not going to include indie games here. I suppose that includes good old indie games too. I don't know if this means that GOG have separate plans for indie games, or whether it's just a surprising weak spot in GOG's otherwise pretty admirable business model.

Mechwarrior 2 & 3
Wing Commander I-IV + Prophecy
Xwing & Tie Fighters series (floppy and CD versions)

Actually I own the sequel. I found it to be pretty fun.
