I would say Capcom or Virgin Interactive (I know that we have to choose one, but I am not sure which one, because the supposed game was released by both publishers).
The clues remind me of Resident Evil. :)
Maybe it could also be 3D Realms/Apogee.

Rondel, what does Sinatra's song have to do with Apogee? They're based in Texas, and the first Duke Nukem was based in Los Angeles.
My guess? The game: Deus Ex. The game deal would have to be with Eidos or EA, then.
My guess would be Apogee, but I see it's already been mentioned several times.
Edit: Changed my mind... but this is mostly wishful thinking: Bullfrog Productions.

one of their tweets said specifically that it isn't Resident Evil related.

I would love to see Deus Ex on GOG, one of the best games around IMHO.
