Sierra/ActivBlizz was not Troika's only publisher. Atari published ToEE.

And considering that ToEE was a D&D game, that turns the rights negotiation into a clusterfuck so if troika are involved, it sure as hell won't be all 3 of their games coming

Just because the rights are difficult to get doesn't mean GOG won't, can't or didn't get them. I do agree, if that clue references Troika (again, I'm not so sure it does anymore) which would mean at least one of their publishers is coming to GOG, it is more likely to be ActiBlizz and therefore we'd only ever see 2 of Troika's 3 games... at least for now.
So let's assume that the clue does refer to Troika and therefore ActiBlizz; what games or devs would fit the other clues and still lead back to ActiBlizz?
It's not just going to be some new games, that would be incredibly anticlimactic.

Well Bethesda have released their first two The Elder Scrolls games for free and I wouldn't put it beneath them to try to make some money from them buy releasing them here and pulling the free download. They could really benefit from The GOG Treatment too.

All three clues so far point to Planescape: Torment.
It's got the "karmic awareness" aspect, in a manner of speaking. Your actions affect future events, so well in fact that this is largely what people continue to praise about P:T.
History overlapping with present time? Well, the protagonist is an amnesiac who is attempting to recover his "history" through interactions in the present...
As for the two different characters clue; there's a few ways that points to Planescape: Torment, but the most obvious way I can think of pertains to the game's conclusion, which I'd rather not ruin for you since you'll be playing it come Thursday!
