Characters voice a theory about it and you can take it for granted, but it's as good a guess as any other.
Edit: come to think of it, not even the xenomorphs are actually explained. The one we get to see was created by rather unconventional means and the planet and crashed ship in question are not the same as in Alien. Only clues are the mural and the urns, anything beyond that is again open to speculation.

I personally loved it. As a huge Alien fan, it lived up to the hype, and it provided a very interesting and philisophical sci fi story as well. It was also the most visually stunning and clear movie (I think) since Avatar. Note thought that I did not see it in 3D. It found a great balance between big budget, sci fi action, and a narrative and universe that Scott clearly didn't compromise on. And as Orcishgamer said, most plot holes--if they even are plot holes--are covered up by the fact that a HUGE amount of the film is left unstated or open to interpretation.
That being said, it isn't perfect. While it's already 2 hours long, I feel like what's there is somewhat incomplete. Almost as if the themes and plotlines could use at least a few more minutes each to develop. Which is fine, because Scott has already planned on making the Blu ray/DVD directors cut at least 20 minutes longer.

I also feel like Charlize Theron's character is pretty pointless. Although there are a few hints that she may be another one of Weyland's android "children" like David, she doesn't actually do anything other characters could have easily done. Maybe the DVD will explain a little more about her.

All in all, I think it's a great return to science fiction for RIdley Scott. I also love how all his sci fi films have clear overarching themes that permeate every scene and character. Where Alien is about rape and forced impregnation, Prometheus is about the creation and destruction of life, whether artificial or real.

I saw this film in 2D as I am not really a fan of 3D.
I went to the theatre with an open mind; I had made sure to stay away from reviews and hype. All I had seen was the trailer something that didn't overly excite me, but I did really like the original Alien film and I'm a fan of Ridley Scott. So I was looking forward to this movie.
The visuals, the world itself I found engrossing. I found them to be sleek and they really helped me to believe this world. The visuals were by far my favourite part of this film.
The story however let me down a little, I expected something a little more fresh but a lot of it reminded me too much of previous Alien films. I'm sure some people will enjoy it if they really love the originals and want more, but this one was not really for me.
I didn't much like the characters especially the scientists who were very unscientific. The characters in this were pretty stupid and that really went against this movie for me.
In a nutshell I would say this film is far better than say, Alien 3 or Resurrection , but doesn't come close to Alien or Aliens. Despite how harsh I may have been above about the story and characters the film is Okay, 3 Stars?

I was really hyped for Prometheus, but the great visuals and some great scenes were not enough to make up for a mess of script. And I don't think that any amount of added footage in a director's cut is going to clean up the mess.
ANd, yeah, I am old fashioned and think that no amount of great visuals can make up for weak script.
Come on, Sir Ridley, you can do better then this.

Since Blade Runner? Maybe. But that and Alien are pretty close to perfect at times.

I loved it. Sure it wasn't particularly original, or special. It will certainly be forgotten in a few years time, however, I was just so happy to see a decent, big budget sci fi movie. Can't remember the last one to come out in a while.

Have you ever seen District 9? If you're looking for an intelligent, big budget sci fi movie, that's the best one in...well maybe this decade :D

I'm admittedly more hyped about it than I probably should be, but never get around to watching movies while they are in theatres. Will probably get the retail though.

I liked it. Pretty good all round. Much better than most of what was offered in the last few years by Failywood. It's definitely worth the £8 cinema ticket (2D, not 3D, which adds another £4-5 on top :| and has issues with causing headaches and nausea in some people)...
Perfect? No, but the "flaws" left the way for the next 2-3 in the "series" before we get to "Alien" itself (ie - as Sir Ridley states : It's the 4th prequel to Alien, not a direct prequel")...
LV203?6?...whatever the moon was called , was fairly well done. Prometheus and the Progenitor ship were also very nice. The Progenitors themselves were fairly well created and used...although, I suppose, there could have been some dialogue for them (even if they go all Klingon and make some vocalisations up, and use subtitles :P )
I shall definitely be waiting with bated breath for the next one ^_^

First half is an excellent film, second half not so much.
I liked prometheus, I'm aware of more of the plot holes and problems now, but I went for the atmosphere of the first alien film, I got it and a lot of nods towards the Alien film I sat through this with more pure enjoyment than The Avengers (my other big film of the summer) there were multiple occasions where the people I were with were horrified and I was beaming with a 'this is alien back to how I like it' smile across my face.
All in all it's better than aliens onwards but not as good as Alien

I thought the movie was good, great even if you haven't watched any of the trailers. Michael Fassbender played a perfect evil android, from the stiff posture to the robotic reactions to things around him. I wasn't exactly sold on Noomi's character but she did a great job with it anyway. I don't normally like Charlize but she did pretty damn good, too. For a while, I was curious if she was a droid, too.
The movie provided some possible answers to other questions. One that we now know for certain is that the company knew exactly what was going on on LV-426 once the language in the SOS was deciphered. Second, we know that the Engineer who died on that ship made a mistake, but was clearly headed for some system where they intended to deploy the aliens (while AVP has provided some great comics and novels, I find this a more interesting premise than a yautja male initiation rite). Third, the aliens were definitely biological weapons as opposed to a naturally evolved species.
After that, the movie lets you make up your mind on a few things. Captain Janek notes that the Engineers are smart enough to build their biological weapons someplace other than their backyard. They are also smart enough to give their creations a map to the bio depots instead of their homeworld - would you want your creations showing up at your doorstep with who knows what microbes and military weapons? Now, Shaw is leaving the depot to go back to their homeworld. Flying a ship that's likely loaded down with biological weapons. There might be a very good reason that the Engineers don't have any future involvement with humankind.
Another thing is that Janek notes this planet is a "lab". Earth is another "lab". Shaw isn't going to get the answer she wants when she heads back to their homeworld, assuming she gets an answer at all. She's probably going to hear that humanity didn't fuck up, they were just another petri dish and they were going to see what happens when two dishes combine. That answers the biggest question: Why? Because they could. Just like us, their descendents.
The only real question I have that I couldn't intuit an answer for is what happened in the opening scene. It almost looks like that Engineer was exiled, or left behind, and decided to commit suicide. Not sure why that would be worth the scene, though, so I think there's another reason it was there.
