I think Mirror's Edge is well worth mentioning. True, there's some violence but it's minimal and is based on realistic skills and whatnot. Plus, no guns (if you choose), except that one part, but you don't shoot anybody.
If I recall, it's possible to get through the Metal Gear games using only a tranquilizer.
New Prince of Persia, excepting the bosses, has optional combat.
Fallouts have those dialogue options...

SimCity 4 - Managing a city.
Transport Tycoon - managing a transportation company
Theme Park - managing a theme park
Similarly, Rollercoaster tycoon and railroad tycoon.

I was going to refer to rollercoaster tycoon but I realized that if you open to public an unfinished rollercoaster all the kids will die... :( so it is very violent and sadistic game. :)
In transport tycoon there are accidents at the crossroads (between railway and road), plain crushes, even alien abduction may occur, so it is violent.

Marble Blast.
It can be a bit frustrating at times, but other than that it's actually pretty fun.
It does contain "hazards" that can cause you to fall down causing the level to restart but you can't exactly die, assuming that a marble isn't a living organism. The player doesn't direct any kind of destructive force towards any other objects in the game, as far as I can tell.
What about Uplink? The numerous ways in which you destroy peoples' lives in that game are all completely non-violent.

Can anyone remember Sheep, Dog & Wolf? It was a wonderful cell-shaded thing full of Warner Bros. cartoon violence (all of which would be annulled and forgotten on the next re-try). It'd be a great candidate for GOG, too, as it ran horribly under XP.

I think Microsoft is the master of non-violent gaming... And I'm not talking Microsoft Game Studios... Microsoft as in Minesweeper, Solitaire, Spider, Freecell, Pinball, Hearts, that pinball pen thingy, chess etc. By the way Minesweeper is probably my favourite pc game ever :D

Minesweeper is based on weapons designed with the intent of violently maiming or killing whoever detonates it, thus the game has violent roots. Similarly, Chess is based on warfare and thus, is also violent at its very core.
There is one that I can think of: MYST. MYST 1-3 do not feature any physical harm whatsoever. The only violence in MYST 3 is when Saavedro breaks into Atrus' home, accuses him of killing everyone in his village, steals some books, and leaves. Your mission: Retrieve Atrus' books and convince him of Atrus' innocence.
Wait...there is violence, albeit indirectly, when Sirrus and Achenar burned the books, meaning that millions of people were killed. :(

That depends on wether the books ARE the worlds, or merely links to them. As far as I know, neither stance has yet been proven right.
