Thank you very much with suggestions! I will definitely check them out and surely find some new gems to my collection! Orcs must die 2, Dloodraynes, American McGee's Alice, Dragonfall and Vampire The Masquerade - Bloodlines sound superb!!

I found here GOG.com also this great Dungeon Keeper 1+2. I missed the 2th because back in days my comp was too weak to run it :D But now I finally have time to play it and god I love it. So fun to be on the evil side at last :)

Also I have to test Final Fantasy VIII where there is this Evil Queen which turns out to be just misunderstood damsel in distress and later you can have her in your party. Like how cool is that??? I really want these kind of story twists to modern / indie games <3

"The Creed" from 1998 allows you to play a male or female character in a cyberpunk world but the game was a bit buggy.

yes you are right it was villianESS, so my fault.

i'm not sure but maybe psychotoxic would fit?
BLAZBLUE: CALAMITY TRIGGER has a few characters that look like they sort of fits the bill:
Rachel Alucard (vampire)
Taokaka (Cat-girl)
Nu-13 (cyborg)
I'm not sure if any of them are true villains, though.

But there's this one game .... EVIL GENIUS! Here, you can play a femme fatale by the name of Alexis.

Fighting games such as MORTAL COMBAT, PRAY FOR DEATH or TIME KILLERS often have playable female villains.

I would like to point out the free game called THE BLACK HEART, which has 2½ female characters:
Animus - This psycho changes gender at random ... does this one count?
Ananzi - white-skinned goth chick.
Noroko - J-horror inspired doll.
