Earthworm Jim 1+2
Earthworm Jim 3D(don't like it much)
Oddworld series(all of them)
Psychonauts
Rayman series(all of them)
Sonic the Hedgehog series(all of them)
Super Mario World hacks
Super Meat Boy
VVVVVVV

How do you like Braid?
I'm currently having a good deal of fun with Climb To The Top Of The Castle.

If you're looking for old games, James Pond 2 was great (I wonder why GOG doesn't have it, doesn't EA have the license?), and also Gods (from the legendary Bitmap Brothers).

For newer games, I'd usually recommend Braid and Trine - imho both are excellent games. But the focus in both games is ver much on the puzzle elements, so it's probably not what you're looking for.
Jazz Jackrabbit! (You can't have a PC platformer collection without that game)

Also:
Escape from the underworld (free game)
Hero Core (Not quite a platformer, but it should scratch the same itch, also free)
The Hive (free)
Frogatto & Friends (By the same people who made the excellent Battle for Wesnoth, also free)
Spelunky & Eternal Daughter (Two free games by one of the guys who made Aquaria)

I'm not sure I could call Beyond Good and Evil a platformer. Play style, its much like the modern Legend of Zelda games. You have platforms and ladders and so on, but the game focuses more on it's combat, navigation and exploration.

Which is why it can be recommended whatever kind of game is asked for. Would also have added Psychonauts, but he already had it. More people need to play these games.
Unepic
Duke Nukem: Manhattan Project
Another World (15th AE)
Commander Keen 1 - 6
& Keen Dreams

Have you tried Megaman X 8?

SpeedBo: Commander Keen 1 - 6

I have the Commander Keen pack on Steam, those games are great. Added to the OP since I forgot it.
As was said earlier - Spelunky. It's awesome.

Rework The Dead is great Abuse-like with antromorph dogs :)

Iji is 'System shock as a 2D platformer'. It is quite interesting. Cyberpunk, xp, hacking... fun

They are all freeware.

This looks interesting, I will have to try it.

ZPavelZ: How do you like Braid?
I like Braid but for comparison, that would be too puzzly for me atm.

AFnord: Jazz Jackrabbit! (You can't have a PC platformer collection without that game)
Is there a way to play those without having to configure DOSBOX myself? Because I suck at that. I haven't looked at the links yet, except for Spelunky that looks interesting.

hermitek: Duke Nukem: Manhattan Project
Another World (15th AE)
I forgot Manhattan Project, added to the OP.
Another World is awesome but I considered it more an adventure game than a platformer.

By far not my favorite in the series but it was pretty good. I played it on PS2, didn't know it was released on PC.
