There was a CDROM PC game in the mid 90s that I used to play a lot but I dont remember the name of it. It probably came out around the same time as SWAT 3 because I remember playing it around the same time.

The only things I specifically remember is you played some sort of underwater craft and you were fighting off some sort of underwater aliens or civilization. The game was "on rails" in that it would take you from location to location and was also sort of like a full motion video (except obviously not live action since it was underwater and i dont specifically remember there being actors).

Well... it could be Wetlands, but the OP made no mention whatsoever to the superb animation of the cutscenes, something they would not have forgotten. Also, and I may be wrong on this one, wasn't Wetlands just available on floppy disk? I don't recall it being a CD-ROM game.
Echo the Dolphin
It probably is Deadly Tide. I wish GOG had this game I don't remember it being a spectacular game but I would love a chance to actually beat it.

The version i got was on CD-Rom. I bought it in the bargain bin at Best Buy for $6.99 around 1997.
