Hotline Miami
Planescape: Torment. It's my favourite game ever as well, so there's that.

As for why... well, let's begin with the flaws since there are many. The AI is rather poor, the combat flows like bitumen through a funnel, there's so much stuff to read that I'm pretty sure you spend about as much time reading as you do actively playing the thing, there's very little voice acting and cutscenes, the pacing is slightly off and on and on and on it goes. But the story is great and immersive, the characters interesting, the setting unusual and the text fairly well written, and it's all so absorbing that I daren't touch the game too often because I know I wouldn't be able to stop anytime soon. Then someone decided the best game ever needed a few mods, and, amazingly, made it even better.
I only have two games from GOG so far FO1 and FO 2 I liked 1 very much but absolutely love 2 :) I will be replaying that game many times...

Now I'm waiting for PS:T to go on sale so I can try it since I heard great things about it

....but I may just buy it when I can I'm getting impatient lol
It's a Draw between Heroes of Might and Magic III and V for me :)

Of course choosing a "Favourite" here is almost impossible with the soon to be 500 game library....

But it's not the first time when Licurg said he prefers HoMM 3. The thing is Heroes are widely recognized and praised while Sacrifice is not well known/successful and he wants to change it. At least this is how I always understood his crusade...
Hm, I'd say this falls into categories.

My favourite game I had in the past is Heroes of Might and Magic III.

My favourite new classic game is Sacrifice.

My favourite new modern game is Hotline Miami.

Speaking of which, I wonder where Vagabond is these days...
Planescape Torment
Treasure Adventure Game
Hotline Miami
The Book of Unwritten Tales

Sorry... couldn't pick just one.

Probably still trying to get echosector.com up and running...since it still appears to be down...
Neverwinter Nights
These days, it's almost exclusively for online play, but I've been playing the game regularly (excessively back in the day) since I've had a computer capable of running it (which was roughly the time the first expansion was released).
Thief 2 was my best GOG purchase by far, and I'm definitely going to get the first one as well (unsure about Thief 3). I have missed out on these games when they came out, and out of all the games I have purchased here I had the most fun with this game.
Classic: Definitely Arcanum. Flawed yes, but still brilliant. In fact, probably my 2nd favorite game.
New/Indie: Looking to be Miasmata, I'd say. I'll formulate more of an opinion once I finish it.
For games I hadn't played before joining GOG, definitely HOMM3.
