DrIstvaan: I agree it has a neat story (maybe not as great as that of some others listed here, it's still more of an ARPG after all, but very memorable, especially regarding the characters involved), too bad it's not on GOG, thus doesn't comply with the thread title.
Anyway, I'm playing it through for the second time right now, in quick succession, it's that good as a game :-).
(OK, I'll stop derailing the thread now.)
The only reason I posted it was because the OP offered games that wouldn't be offered on GOG, example Bioshock 1,2, Mass Effect, or Dragon Age.

But yes I agree awesome game and it won't be on GOG for awhile.

Let me mention Giants: Citizen Kabuto. The story is not great in the sense I think you mean, but it is thigh-slappingly funny.

Edit: I think Another World deserves a mention too. The story is entirely wordless and rather weird, but fascinating.
This, Giants is really worth it on the story alone. Also, you didn't mention Arcanum and that's an awesome story.
One of the few relatively recent Nintendo titles w/ good story:

Eternal Darkness: Sanity's Requiem.

Creepy and cosmic. I wish I could find it on any other platform.
No one mentioned Legacy of Kain yet? Probably the best written gaming franchise to date (assuming you ignore Blood Omen 2 off course :P).

How very cool, not directly for me, but cool nonetheless.
Persona 2 : Innocent Sin has a awesome, very original story.
Deus Ex has a great story too with a great cyberpunk background.
Silent Hill 2 has deep characters and an interesting plot-twist .
Xenogears is known for his story (and has awesome plot-twist ! ), especially from the second disc.
There's more but there are the first up in my mind

damn...I have steam copy which I only used for quick look on the game, but I want to wait for gog copy because I know it will be perfect...but I dont know if I can wait that long :D
I finished Witcher EE today, for a second time (first time was on release of original version in 2007). Absolutely fantastic game with great satisfying ending and overall great story. I will buy it here again when it is on gog in 10 days. It is my favourite RPG of last 4 years. Here is hoping Witcher 2 will surpass it.

Heh, I have finished Witcher EE for the first time today and immediately want to play it again :D And Witcher 2 looks truly fantastic - well, spectacular is the right word now. I really, really hope they don't mess up something in the story, also I hope it'll run on my rig - but hey, it looks fricking amazing on minimal settings (how they achieved that is beyond me), and they seem to have learned from their mistakes. The most anticipated game of the year for me.
I'm surprised no-one has mentioned Sacrifice. I know it's an RTS / RPG and primarily about gameplay, but I always liked the story. I love the final line from Eldred to Marduk.
No one mentioned In Cold Blood yet? I am currently playing it now. The controls are total crap, but I'll get used to them and I enjoy the story and intend to finish this.
