Yes, GOG sells cracked versions. Another might answer with something more significant as to why. The short of it is that the cracks made the game viable for release, and thus were considered the release.

In answer to your question, the cracks were replaced ontop of the real files - It is the cracked release in those ones you're seeing.

I don't really know details or what exactly you would consider "cracked" and "original files" but, you have considered many games here would not work properly on modern OS if they were released exactly the way they were all those years ago, right?
I seem to recall reading that occasionally game publishers will actually have to use what was once an unofficial crack or patch in order to re-release an old game, either because the original source has been lost or to get the game to run on modern systems.

For example, the physical retail collection of Fallout 1 + 2 + Tactics that I have came bundled with unofficial community bugfix and widescreen resolution patches, and yes, it was an official Interplay release.

If GOG is selling them on their store, however, it's been cleared with whoever has the rights to the series. Besides that, I believe GOG also often modifies games to get them to run on modern systems or bundles DOS games with DOSBox. If you're looking for an archival-type copy of the original game, you may not be able to find them legally besides going the used copy route somewhere like eBay.

Cracked .exe files is a good thing. The word "cracked" means "altered, without access to the source code". Many of the games on GOG originally had annoying copy protection that probably wouldn't even work anymore, and publishers have a habit of losing source code. So "cracked" means that the broken copy protection has been fixed. (And, by fixed, I man removed).

If you want the "original" you may have to go to ebay or amazon or the like.

Any "cracks" they do are so the game will run without media and without DRM. And they are "cracked" legally so no worries there.

If it's just a "purist" thing then try sites such as I just recommended, above.
