I always loved the menu for Chronicles of riddick. That morphing cube was pretty cool stuff. Simple but effective.
I do remember a bunch of old custom installers, especially the one for Red Alert 2 (and Fallout for some reason), but good menus elude me. Games with great menu music? Oh sure, a bunch, including Civ IV, which was amazing. I also remember menu of Two Worlds for its music, and ... There's a buch others I suppose.

Oh right, thinking about it, Chronicles of Riddick had fantastic menu for the menu itself.

HAH. My first thought, reading the threat title, was for Civ IV.

I'm very sensitive to menus (interface/music) but unfortunately I have a weak memory of them. Music-Wise, Evil Genius is fantastic, though.
Die by the Sword, always liked those clashing swords in the menu and the clanky sound it makes.

YES! The whole process of installing and starting that game was literally awesome!

The S.T.A.L.K.E.R. menu always impressed me, although it is quite discrete.

But I love those that are in full 3D like Conker's Bad Fur Day or Psychonauts.
Dead Space 3 menu is really awesome for some reason

Oh yes :) I distinctly remember the helicopter swooping down and firing one/two missiles into the Mammoth tank as it tries to rotate its turret in time.

Just now downloaded the Evil Genius menu theme because of your comment :)
... and now I really really want to play the game again (with the mod that increases the pop cap to 150 though otherwise : not enough valets...)
