Probably too late for that, but my favorite ones were the old stealth ones (Microprose's "F19" and "F117A") that added a submarine-like tactical aspect to flying simulators : besides dogfights, you had to navigate around pulse or doppler radars, lure patrols out of your way, infiltrate enemy territory, strike, disappear. It was the Thief series of flight simulators, and pretty awesome.

You may be interested in these videos, though the author stopped making his top 10 at #3, so we will NEVER KNOW WHICH ARE THE TWO BEST FLIGHT SIMULATORS EVER.

My favourite ever is Strike Commander. True, it's an 'action flight sim' and thus a bit weak on the 'Simulation' part. But it's an awesome game! (Too bad it's not available on GOG yet)
Top Gun: Fire at Will.

I spent so much time playing that game in the day, never got into another flight sim quite the same

poor Will ! ;-)
Well my favourite is Ace Combat V: The Unsung War, but that's not much help if you want to try out a PC joystick.

So you'll want something along the lines of Freespace 2 or the Wing Commander series from right here on GOG.

Or if you want something a tad more realistic, the latest Microsoft Flight isn't actually that bad for a freebie. Just try to avoid any forums with fans of its properly realistic forebears venting about how dumbed down it is.
I have to split the category in order to squeeze in one of fave shooters of all time (and a horrifically underrated game to boot).

Fave Flight Sim is IL-2 because of craft variety, looks (given it's age and I can't un the really new fancy looking stuff) and the ability to adjust EVERY little detail to make it as realistic or unrealistic as you like.

Now, my fave "Flight/Fight Sim" is Heroes of the Pacific and it is a true gem for anyone who doesn't want to be bothered by things like "gravity" or "physics". Cool WWII settings too with all sorts of groovy torpedo runs, dog fights, and even a POW rescue.

Needless to say I am biased toward anything thing in the air during WW I or II.

Hmm, GOG should get Heroes of the Pacific. That sounds like good fun.

My all time favorite which is arcade oriented but just great is the Lucas Arts classic:

Battle of Britain: Their Finest Hour

God, I loved that game back in the day in glorious EGA! It looked fabulous and it was so damned fun. I loved manning the bomb sight and dropping bombs although I was not especially good at it. And the dog fights were awesome. I really hope GOG can get that and Secret Weapons of the Luftwaffe at some point along with much more Lucas Arts goodness of course.

It is beyond fun but tt's silly as hell. The 1st mission calls for you to single handedly repel the attack on Pearl Harbor. Later missions call for shooting down 50+ Jap Zeros in a single outing. Can you imagine a real pilot doing that in real life!? The war would have been over right then and there.

I know huh? Too bad I wasn't born yet at the time. Give me a game like this and my trusty Thrustmaster and I will own the Japanese Air Force!!! :D

Well, maybe...
My favorite (though not a very realistic one) was stunt island. It was a simplistic but very fun sim, not necessarily just a flight sim since you are supposed to make movies.
IL-2
Crimson Skies
Red Baron3D
Combat flight simulator

Freelancer is an awesome game, but it unfortunately does not support joysticks.
