Weclock: Then just because he's told "oh go here." he goes on some crazy long trip? Why not just find a safe place and forget about it. He almost instantly signs on to the rebellion without a word. That's ridiculous.

The first thing I'd do is, you know, ask wtf is going on. Instead, nooooo Gordy is a mute idiot, and he just obeys every single command that people tell him to do
"Gordon you have to save my father!"
"Gordon you have to reach Dr Kleiner/Alyx/Megatron"
"Gordon you have to take out the power nodes"
"Gordon you have to clean my socks"
I know I'd be a little mad if I were Gordon - after having escaped an alien infested lab and an alien world, and getting shot at by the whole world, I have to be an errand boy now? The ingrates you get these days >_>
Ammon Jerro from Neverwinter Nights 2.
And also most bad guys in most games. Making sure to leave plenty of clues to their plans, and also plenty of stuff to foil those plans lying around.
Mc Fly or whatever that guy from Daikatana was called. I kept trying to go into this building, and he would stand right under the door, so that when it would close to load the next part he would die. The worst is that I had saved right before the door closes. That was annoying.

Yep, most bad guys are quite irrational when making decisions...
*Possible Spoiler for Bioshock here...*
One of the best "bad guys" who isn't completely stupid would be Andrew Ryan and Frank Fontaine in Bioshock. Great game by the way.

I haven't played much of the game, but spoiler tags maybe?
hmm, the stupid ball from pong.
Every bad guy in almost every game I've played leave themselves too often way too vulnerable for one man to conquer.
Examples:
Mario Bros.: Bowser could have just closed the front door of his castles and Mario could have left outside.
Mass Effect (spoiler): Sovereign left himself vulnerable, while he could have just swept every single Alliance ship before going to munch the antenna thingy.
Half Life 2 (spoiler): Wallace Breen could just have killed Gordon Freeman straight away in his fortress, but no, he decided to give him a nice tour.
Warcraft 3 (spoiler): Illidan Stormrage tries to hide from a demigod by going to Outlands. Another stupid decision is not made by a villain, but Tyrande Whisperwind. She decided to open the cell, which had Illidan inside, and that caused a lot of trouble.
I could go on with the list, but nothing noteworthy comes to my mind at the moment.

I don't think of Breen as being stupid for that, I think of him as a show off or like a little kid who's like "LOOK WHO HAS ALL THE POWER NOW!"
Breen obviously felt really dumb, being unable to really capture Gordon up until the end there, and decided it would be best to have Gordon realize how stupid he was for defying Breen. Obviously he wanted to make an example of Gordon.
James Sunderland, Silent Hill 2.
Eddie: "From now on, anyone makes fun of me... I'll kill 'em! Just like that!"
[pregnant pause]
James: "Eddie, have you gone nuts?"
[as per his promise, Eddie then flips out and tries to kill James]
Squall. Any moment.

I agree. I remember him trying to go kamikaze at Edea in the end of disc 1 only to take a big ice spear through his chest. Bravo, Squall, you definately are the dumbest video game character ever.

Classic James Bond villain thinking.
