Huh, tough choice. Someone already mentioned Outcast here which is actually a game that almost feels too big and epic for a 5.99 game to me. Epic size, epic music, engaging plot, great gameplay and (for its age) beautiful visuals.
And one of my very personal 5.99 favourites would be Cannon Fodder which happens to be one of my favourite games of all time (especially since it delivers satire via subtle but artistic means - besides the obvious black humor of course).

After a brief look on the catalogue it seems like the 5.99$ are usually the better games, rather than the 9.99$ games.
Heck, just pick one from EA, you can't go wrong.

Too hard to pick 1 but my top tier in no order would be something like
Arcanum
Gabriel Knight sins of fathers
Darklands
Ultima 7
Before the price raise I would definitely pick fallout 2. Freespace 2 would be in the list also.

Freespace or Duke Nukem 3D, not sure which I like better.
Any game here that uses the Build Engine (Duke3D engine) is awesome though.

Makes me wonder how devs and publishers determine the prices for their products - I can't see any logic there. Even the "bigger dick = bigger price" formula doesn't work anymore.

I'd have to say Ultima 7, Arcanum, Lionheart, and Anachronox.
I was going to recommend the Fallouts, as well, since I thought they were $5.99 when I bought them (because I remember getting them here because it was cheaper than Steam), but either their price went up or my memory is faulty.

Your memory is alright. Interplay raised the prices of some of their titles a few months ago.

The really awful thing is that I got both games for approximately 5 bucks each from magazines in the year 2000. Can't believe that I have to pay twice as much for digital copies more than ten years later. :P

I haven't played enough of them to be able to suggest anything definitive but the best $5.99 games in my library is King of Dragon Pass.
