As for lesser known games, I don't know if this counts, but Chronicles of Riddick Assault on Dark Athena from GOG is a nice action/stealth game; I'd watch a gameplay video to decide if you like it, though.

The games Intrusion 2 and Hammerfight have been in HBs before, so they're probably not less known, but I think they're not talked about enough for the amount of gameplay fun they offer (if you like those kinds of fast, action-based games); the latter is more physics-based, fyi.

Lesser known? I think Panzer Corps fits. It's the remake of classic Panzer General and it includes some features of Panzer General's sequels as well. It's published by Matrix Games, known for hardcore strategy wargame collection. Their market seems rather niche, strategy/wargame fans. You'll mostly play in turn based and dealing with hexes.
Panzer Corps is DRM free.

As for a lesser known game, let me think... Do the ones in the Chzo Mythos count? They're far from perfect, but I really enjoyed playing through them.

For myself, one of the more underrated and lesser known (well, as I see it) RTS games out there is Paraworld: a Jules Vernian feeling game set in a world of dinosaurs with Victorian styled explorers as your heroes. The variety of three different armies you can take to battle gives an additional strategic level, the graphics are fair and after a few levels I found the gameplay more engrossing than I thought.

Now, as for a lesser known favorite, always had a soft spot for Times of Lore which is absent from GOG, and haven't heard it mentioned here too often. Spent hours as a socially challenged kid drawing maps for this game, trying to figure our where all the different quest NPCs were, since there was never an in-game map to the best of my knowledge. They don't make 'em like that no more...
