Exit out of the game and try running the Graphics Setup file (I don't recall off the top of my head what this file is called exactly) and tweak the graphics settings found within until your issue is fixed :)
When I first ran Jedi Knight: Dark Forces 2, I had a similar problem. I fixed it by creating a shortcut to the JK.EXE file in the game's directory. Then I went into the Properties of the shortcut, and in the Target section I typed in:
-windowgui -displayconfig
At the end of the path. That seemed to work for Win7.

With Mysteries of the Sith, there is a different file that will also need a shortcut to be created. Are you sure you're running the game through the shortcuts and not through the GOG launcher? Also, try to get the game to match your computer's resolution.

From the game card:

"Windows 8 compatibility notice: Hardware mode is not supported. "

Edit: It seems some Win 8 users have reported this helping...

You can download the patches from here. They work directly with the GOG version on 64-bit Win 10. Just unzip, run the voodoo config and then start the game.

http://jkhub.net/project/show.php?projid=756&section=downloads

Or just google "jkultimate".
I had the same problem with hardware mode when i re-installed it on Windows 10. dgVoodoo solved the issue for me.
I had the same problem. Not optimal, but it works for me if I turn off 3D Acceleration. This way the game works, but I have to run it in 16-bit color depth and a 4:3-resolution.

I just dumped the directx dll's from dgvoodoo2 into the game's directory, and it worked with 3D acceleration. Framerate wasn't the best, even on good hardware. But totally playable.
2017 here, still had to use dgVoodoo to get rid of black screen, although i was told GOG version works fine out of the box unlike Steam.
I saw dgVoodoo's announcement about cooperating with GOG to bring integrated hardware rendering support in old games to modern systems, but it was a while ago it's still not implemented on GOG's side.

Also, the game runs at 30fps tops, not sure if it has to do with using dgVoodoo (which i don't know how to setup properly) or is it just capped at 30.

DGVooDoo worked for me by dumping the files in the folder and running the jk.exe (as opposed to the Jedi Knight.exe) but music seems to not be working.

The cantina music plays at the beginning, but the rest of the level is missing john williams score, which in any other game wouldn't be a big deal, but I'm sure you'll all agree with me this game is not the same.

windows 10 user, running game on steam (should have bought on gog?)

Hi!
I bought the game because the Steam version didn't work for me and I had read that the GoG version works perfectly.
And so it is, except for when I wanted to activate the 3D acceleration of the game. The result was a black screen, where I could see the HUD and hear the background of the game.

Since I haven't found detailed information in the forum, for those who are interested I can say that the solution has been to download the latest version of dgVoodoo2 from http://dege.freeweb.hu/dgVoodoo2/dgVoodoo2/ and unzip it in the game folder the files dgVoodooCpl.exe and dgVoodoo.conf as well as the files found in ...\MS\x86\ (D3D8.dll, D3D9.dll, D3DImm.dll and DDraw.dll).
