Check out stargunner and tyrian 2000, maybe you find one of those in your library, at least i belief tyrian was a free game when i created my gog account.

Also, take a look at freelancer 2 if you want to be a real space hot shot, with the hd patch this remains one of the best space shooters out there

It might be that you won't recognize either stargunner or tyrian 200 but if your into those games i strongly advice that you aquire them for your library

edit :

I mean free space 2 not freelancer 2 though if you can find freelancer modded somewhere online i advice you take a look at that game 2 ;)

Both Darkstar One (almost positive) and I-War 2 have ships that carry drones. They're both here - check them out and see if they ring a bell.

I-War 2 is distinct in that the ships don't fly like dogfighters - they actually fly with true (ish? I guess?) Newtonian physics.

Can you believe, if you search for that on GOG.com, you find nothing. The game was called Independence War 2: Edge of Chaos or just Edge of Chaos elsewhere than in North America.

The boss thing makes me draw blank so cannot really help.

Well, what kind of gameplay was it? Free-roaming like Drox Operative, vertical scrolling like Xevious, or horizontal scrolling like Gradius? Or instead of being isometric, did it have a different perspective like the cockpit view in Wing Commander, or behind the ship like Star Wars Starfighter? Or did it let you move however you want, like Descent?

The horror! and here i was feeling spectacular certain about this game you played to be Tyrian!!!

Well i do hope that at a certain point you will rediscover this memory from back of those days.
Almost sounds like Iridion 2, but that was exclusive for the GBA.
still not it :(
