No, it's not wrong. The 2004 reboot contains the Apple II versions of Bard's Tale 1+2+3.

The Bard's Tale Trilogy is a native remastered compilation of the games and doesn't contain the original ROMs, as far as I know.

The Contra Anniversary Collection on GOG seems to be on part with other store offerings, which means the "classic" extraction approach works. I've added the relevant instructions on the posts above. Note that I haven't been able to get the Linux version of MArchiveBatchTool working, but the extraction works fine using the Windows version under Wine.

You'll be getting the following ROMs:

Contra versions:
- boy_Contra.gb (Gameboy)
- boy_OperationC.gb (Gameboy)
- boy_Probotector.gb (Gameboy)
- nes_Contra.nes (NES)
- famicom_Contra.nes (NES)

Super Contra versions:
- famicom_SuperContra.nes (NES)
- nes_ProbotectorII.nes (NES)
- nes_SuperC.nes (NES)

Contra: Hard Corps versions:
- sega_ContraHardCorps.bin (Sega Genesis/Megadrive)

Regarding Disney Classic Games Collection, that is indeed the base link to the GitHub page where you can find the instructions, not the direct link, but sadly the direct link has a colon in it, which the GOG forums freak about in links.

Some ROMs can be extracted from "The Making of Karateka", by using the cowabunga tool version 0.3.0.

I used:

cowabunga64.exe -k making-karateka assets.pie output.zip

To get the assets (output.zip) and then extracted them. There's a roms folder inside of it with the following:

- Atari 800 - Karateka.ROM and the Atari 800 BIOS files
- C64 - Karateka_C64.d64 and what I can only assume are some loader utilities (I'm having trouble getting the ROM to run poperly on Vice, but maybe that's a skill issue on my part)
- Apple 2 - a dummy.dsk and a karateka_ii_the_wrath_of_dude.dsk (I'm assuming the dummy.dsk is the actual Karateka image)
I'll make an account on GitHub later to suggest the change (lost my old account), but while I don't, the games that can be extracted to Contra Anniversary Collection are:

For the NES: Contra (JP & US versions), Super Contra (JP), Super C (US), Probotector II (PAL), Contra: Hard Cops (US), Contra: The Hard Cops (JP), Probotector (PAL)
For the SNES: Contra III (US), Contra Spirits (JP), Super Probotector (PAL)
For the Mega Drive/Genesis: Operation C (US), Contra (JP), Probotector (PAL)

There's also a file "sega_Probotector_hacked_WW.BIN", which I'm not entirely sure what it's about, but the file name seems to give a hint.

Edit: Also worth noting multiple of those are same games, but for different regions.

The process of extracting ROMs from "The Making of Karateka" using cowabunga tool v0.3.0 is detailed here. It includes ROMs for Atari 800, C64, and Apple 2, along with some challenges in running the C64 ROM on Vice.

I suspect there is a rom in the files of Gargoyles Remastered, most likely in ATD_win32.mdf, but i couldn't open the archive to confirm.

mdf is a form of iso file, so probably.

Most curiously, DosBox supports mdf, so if you wanted you could mount it and look. Otherwise PowerISO also has support for it.

I'm no expert on these matters, but I believe the usual approach is to use "binwalking" tools to scan through files and detect known ROM content. If the information is archived or otherwise spoofed, this can be rather difficult, of course.
