In every WW1 game a Mark I shows up sooner or later. ;-)
The Bard's Tale (2004). He is the Chosen One! (among many other Chosen Ones! You'get it if you play it.)

In both NecroVisioN games the protagonist is the Vampire Clan's chosen among men, to help save both the vampires and humans from their common enemy!

By "marked ones", I'm assuming that it is a physical trait that makes them stand out from the rest of the population. These marks are seen as a sign of social status, omens, or even special powers.

Actually, I just meant a protagonist you play as, and one who is specifically called the Marked One. Not someone who is just different or has markings, or is a chosen one, etc. Just like in Divine Divinity and Stalker.

the video game origiin is from literature and stories, not from other video games
They're not playable characters (unless you count manipulating them in limited ways via console commands), and they were created later in time than the games OP mentioned, but Fallout: New Vegas has characters called Marked Men.
