<span class="bold">The Longest Journey</span>
Ah the Border House. Mickey and Fiona are a great couple--and in fact, the only physical representation of one we see.

<span class="bold">The Last Express</span>
Sophie and Rebecca seem to be good friends, but poke about a bit and you'll discover they have a bit more behind that.

<span class="bold">The Temple of Elemental Evil</span>
It is possible to marry the pirate slave Bertram with a male character. At the time it was controversial, but the developers said they wanted to have both heterosexual and homosexual encounters.

<span class="bold">Phantasmagoria 2: A Puzzle of Flesh</span>
Curtis Craig is bisexual, and happens to share an on-screen kiss with his coworker Trevor.

<span class="bold">Gabriel Knight 2: The Beast Within</span>
Bisexual Baron von Glower. Bit of the depraved bisexual trope, unfortunately.

<span class="bold">Gabriel Knight 3: Blood of the Sacred Blood of the Damned</span>
Two of the characters, Lady Howard and Estelle Stiles, share a room with a single bed. Not really remarked upon much, but the implication is that they are lesbians.

<span class="bold">Arcanum: Of Steamworks and Magick Obscura</span>
Brief. A female protagonist can visit the brothel in Tarant and engage in some dalliances with female prostitutes. She could also seduce the female leader of the dark elves if her beauty stat is high enough.

<span class="bold">Neverwinter Nights Diamond</span>
In the Kingmaker expansion, the bisexual nymph Kaidala can be approached by a protagonist of either sex.

<span class="bold">The Witcher Series</span>
LBGT characters: Dethmold and Phillipa in 2, the hunter in White Orchard in 3. (Dethmold gives of tint of gaybashing, though)

<span class="bold">Fire Emblem Fates</span>
Same-sex marriage

Mortal Kombat X
Kung Jin

<span class="bold">Quest for Glory 1-5</span>
Andre the fisherman can be gifted flowers. Flowers were used to express romantic interest, and Andre will remark that his boyfriend wouldn't appreciate the gift. You can also propose to Rakeesh with a ring, but he regrets he is already married.

<span class="bold">Divinity: Dragon Commander</span>
is said to feature gay marriage ... or something.

<span class="bold">Harvester</span>
This gory point'n clicker features gay firemen. The full-blast stereotypes are cringeworthy and awesome! (this list isn't about homophobia and gay stereotypes in games, but I included this one because it is more like a comment on homophobia.)

<span class="bold">Gone Home</span>
The games mentioned here are mostly RPG or adventure titles where the LGBT stuff play a rather subdued role. I think Gone Home is the only one I have seen where it is a central part of the game.

<span class="bold">Her Story</span>
Features a same sex relationship which may not be strictly sexual but still pretty damn intimate.

The Sims
Same sex coupling/marriage.
Article: The mix-up that brought same-sex relationships to The Sims

<span class="bold">The Black Heart</span>
A playable character called Animus randomly shift gender during battle!

The Mass Effect trilogy
Lots of same sex relationships possible here

Fallout 2
A lesbian wedding is possible, albeit a shotgun one. (male-male couple possible too) Fallout 4 and New Vegas allow for same sex relations.

Borderlands
Lockdown Palace!

Tales from the Bordelands
The Athena/Springs romance

<span class="bold">Huniepop</span>
Has same sex coupling.

<span class="bold">Street Rage (youtube link)</span>
Hard gay char Ash. A very 80-90ies depiction however :p

<span class="bold">Baldur's Gate</span>
contains a transgender ogre!

<span class="bold">Siege of Dragonspear</span>
Contains a transgender cleric (or so it's said)

<span class="bold">Baldur's Gate II</span>
Edwina! (another transgender char)

Visual Novels
Numerous VNs featuring same-sex action, none of which I will be linking to here. :)
So I shan't link to Winter Wolf, Hatoful Boyfriend, LorenRPG , Gender Bender DNA Twister Extreme or any suchlike.

<span class="bold">Fear Effect 2 (youtube)</span>
Well kids, this here scene was controversial back in the days!

<span class="bold">Rex Nebular and the Cosmic Gender Bender</span>
The title sez it.

<span class="bold">Minecraft</span>
A basic design decision in this game is that its world only features a single sex. So any pairs of cows can breed. As Notch explains a logical consequence of this is that "every character and animal in Minecraft is homosexual"

<span class="bold">Undertale</span>
Has LGBT characters; even the main character is non-binary.

<span class="bold">Stardew Valley</span>
Same-sex marriage; it's interesting how they dealt with the "I pronounce you man and wife" line.

SaGa Frontier (PSX)
Has a major lesbian plot line if you are playing as Asellus. I also interpret SaGa Frontier 2 as having gay characters, and Romancing Saga: Minstrel Song (PS2) as having a transgender character.

<span class="bold">Fragments of Him</span>
Sepia-toned exploration game about grief. Here's a review!

<span class="bold">Gaming in Color (movie)</span>
The reviews I have seen looks quite positive. Wishlist here!

Life is Strange
Hints at one of the characters possibly being lesbian, and you can decide about the player character, Max, yourself.

Star Trek Elite Force
allowed you to play a female character, while keeping the love interest with a female officer.

Star Trek Elite Forces 2
Beforementioned character is male (no gender choice) and married to previous love interest, so there is a potential (even disturbingly forced) transgender in this game.

<span class="bold">Redshirt</span>
Its character creation screen is set to bisexual as the default, and there is a slider to select the degree of male/female in your gender.

Rust
The game assign a random gender and race to the players, which they cannot change. Really originally idea, but it did upset some folks. Interesting article

Animal Crossing: New Leaf.
Crossdressing!

<span class="bold">Guilty Gear series</span>
Bridget (famous crossdressing character)

Mother 3
The main character receives help from a group of transgender faeries called Magypsies.

Overfall
The elves all look female regardless of actual gender. (ED: Don't they always...?)

Freddi Fish 2
It has everything; a female protagonist, a closeted electric eel, a movie-watching fish with an eating disorder, and two sharks stuck in a ghost's body (that would fit the T bill).

<span class="bold">Birdo</span>
The original 1988 crossdressing poultry.

<span class="bold">Blackout</span>
Gritty point'n clicker from 1997. Includes a transgender character.

<span class="bold">The Leisure Suit Larry series</span>
has a number of gay characters. The most notable example would probably be Gary the towel attendant in Larry 6 (don't forget to use the zipper icon on him). Come to think of it, Larry 6 also has lesbian and trans characters. Magna Cum Laude (which is, despite what you may have heard, actually worth checking out) features a gay bar called "Spartacus".

<span class="bold">Rogue Legacy</span>
Your character can have a gay traits, which will enable a special ending (it can be argued that it came out somewhat homophobic, but this is mostly nitpicking)

Also: Dirty Bomb, Stick Shift, Dragon Age, and Even The Ocean!

KasperHviid: I did a quick search and found this gogMix: LGB Representation (Sadly, no T as yet)
Games mentioned:
The Longest Journey
Whoa, it's been so long since I played TLJ that I can't quite remember the LBG element in it. Is it one of the male friends of April that's gay?
But I thought there was too much emphasis on gender and sexual objectification in gaming.

Feck it. Why bother.
Lots of same sex relationships possible in the Mass Effect trilogy.
I remember a lesbian wedding being possible in Fallout 2, albeit a shotgun one.
Oh, and Lockdown Palace in Borderlands! Also the Athena/Springs romance in Tales from the Bordelands.

Now, here's a thread I see going really, really well.
Bradley already made a wonderful thread about this. :P
https://www.gog.com/forum/general/suggestion_for_game_rating_system_update_and_content_label_warning

And HuniePop has same sex coupling.
Post edited June 13, 2016 by tinyE
I think Fallout 2 also had the option of same sex-marriage. Wasn't really central or worth it though (the characters you could marry were useless as team members).
Streets of Rage : https://www.youtube.com/watch?v=XimAhf-rn4c, a very 80-90ies depiction however :p
Seriously, that guy... What the fuck is wrong with him?

And The Sims and HuniePop have same sex coupling/marriage.
So for example Gone Home would be a LGBTSJWHTPGIG-BRE game? Couple less letters and we could make vanity plates outta this shit.

I ninja'd you there.
It's all very well having your BLTGRQs and what not but where are the games for the bondage gimps, succubi, furries and exhaust humpers.
I played some of the games mentioned here, but not all of them had Liquor, Guns, Bacon and Tits in them.

Hadn't seen your post...sorry.
I think though male-male couple was also possible in Fallout 2.
