Honestly, I don't understand the problem. If you don't like a mini-game - don't play it. Unless you want to get all achievements or something you're not required to play mini-game at all.
Often times they're not actually optional, though, or they have a completion reward you need. Ookami had one of the worst offenders. The hardest minigames blocked progress.

This is the most loaded thing i've seen on GOG in a long, long time. I don't think you realize the gravity of all this.
Zelda doesn't have a stealth section, the sections being referred to as stealth sections are actually timed movement sections, where the player is supposed to pretty much run in a particular way and can get through the section without ever once looking at the guards or doing anything stealthy.
The so called "stealth sections" are puzzles, not stealth... that you are calling them stealth sections and, to facilitate communication, I refer to them in a diminutive version of what you do, does not make them stealth sections.
But how is this distinct from stealth games? In the end, you generally do play them in similar ways. Timing is essential for your strikes in metal gear, for example.
