Blood 2 had a bit of lovecraft in it.

carnival73: You get what I'm saying though - The stories took citizens view of a mage, enchanter, sorcerer, etc. residing in their town.

Lifthrasil: Yes, I know what you mean. Only the Necromancer was not a good example ;-)
Hey, Necros can be heroes too! =D
There's actually a Lovecraftian tabletop CCG out there called 'Mythos'

If you've got an Android or iOS device, check out Elder Sign: Omens.

It's a dice game based on the tabletop Elder Sign game, where your team of investigators has to stop an Old One awakening in Arkham Museum.

You can see Wil Wheaton and the lovely Felicia Day play the original version here:

Omens simplifies a few aspects, but the DLC then adds in a whole bunch of new features that would probably never work in a physical game, so it balances out nicely.
Here's one I nearly forgot about.

Well, someone deserves the Golden Shovel Award for digging up this thread.

All the games were mentioned already, but if you stay long enough on an RPG you're bound to find something in it. Right now I'm playing The Witcher and just ran into a cult worshipping a race of fish people, it sure felt very Lovecraftian in nature.
I really need to get Dark Corners of the Earth for PC. I have it on my XBOX. Very immersive atmosphere.
Vikings of Midgard has Cthulhu as a main villain, and the four elemental fiends are also Lovecraft monsters.

I recently dug out my gamecube and started playing Eternal Darkness again.

I still hope for a sequel, even if it isn't going to have the original development team attached.
For me the best one was the first Alone in the Dark.

Yes, this is one of my favorite games. Sadly, it's never made to PC.
I was going to say the Penny Arcade: On the Rain-Slick Precipice of Darkness RPG series, but that's more on the comedy side like Cthulhu Saves the World, though to a slightly lesser extent.
I think I'm way too late here - but I thought I give it a try - if you're interested in Lovecraft and Cthulhu themed computer game, there is a Kickstarter project called Kingsport Cases.

It's quite an ambitious project and I'm hoping to get some interest for it. I'm not affiliated with any of the developers, but I like to see them succeed.
As I understand it there are some Lovecraftian inspirations in part of the excellent game that is Quake 1.
