Am I misunderstanding something? I know I have recently seen something about buying the complete series, and the price being reduced for ones you already own. Or is this specifically about sales, not general purchases? Is that the difference?

There's a difference between the "buy the entire series", which is just a convenience thing that lists whatever you don't have yet, and putting it in your bucket does the exact same as you individually putting everything in would (you can just normally individually remove stuff from that after adding), and bundles, which have special discounts applied and are tied together (you cannot individually remove stuff from the bundle). The bundle will purchase all games in it and generate a gift code for those you already have, while on Steam the requested behaviour applies (at least when I last checked, which was a year ago at least), where the already owned games were just left out of the bundle and the bundle discount applied to the rest.
