cimerians: It just wiped out my games folder too.....I posted a new thread for this not seeing this thread first.
JMich: I thought that problem should have been fixed already. It used to be that if you added the parent folder of the game ("D:\Video Games\GOG" instead "D:\Video Games\GOG\Morrowind" for example), when uninstalling the game, it would remove everything in the folder you gave it, not in the game's folder (so in the above example, everything in the "D:\Video Games\GOG" folder would be deleted). Do make sure to report it in the mantis, especially since it is an extremely serious bug.
I've just checked it with Ultima V, purposely selecting parent folder (C:\Games) instead of the game (C:\Games\Ultima 5). After uninstalling the game other subfolders in C:\Games remained intact.
The only way to achieve such unfortunate result of parent folder being wiped, would be to select the checkbox to "Also remove my savegames and any user data" during the uninstallation, which would indeed wipe all the contents of the folder (and as the folder was mistakenly selected in the first place, this would really wipe it).
Until import option cannot magically guess that the selected folder was wrong, sadly there is no magical solution here and we will likely remove that checkbox for manually imported games as there is always a risk of selecting a wrong folder.

Trilarion: Understandable. Thank God I did not use Galaxy for anything important and relied on the old downloader and installers. Without them GOG would be really bad. Actually I think that GOG should warn their users better of such serious bugs before downloading and installing Galaxy. I mean that they should link or attach a list of known bugs.
This is an unrelated issue to cimerians post, and to my knowledge it was fixed in 1.0.7 beta if not in 1.0.5.
