A user in the Sins of a Solar Empire forums mentioned that GOG Connect seems to look for an old Ultimate Edition package that hasn't been for sale for a long time but had a separate AppID on Steam, not the current Ultimate Edition bundle which apparently doesn't have a separate ID but instead would require them to search for the four ID's of the included items.

fisk0: A user in the Sins of a Solar Empire forums mentioned that GOG Connect seems to look for an old Ultimate Edition package that hasn't been for sale for a long time but had a separate AppID on Steam, not the current Ultimate Edition bundle which apparently doesn't have a separate ID but instead would require them to search for the four ID's of the included items.
Sins of a Solar Empire: Rebellion had always only one AppID, Ultimate Edition you're talking about is package, collecting AppIDs, which have SubID. That package was replaced 29 days ago by a Gold Edition bundle, collecting SubIDs, which have BundleID. Removal of Ultimate Edition from Steam Store have nothing to do with problems on GOG Connect. GOG Connect is using Steam API, which does not allow to check SubIDs or BundleIDs. It can only check AppIDs. If GOG team had used SubIDs we wouldn't be able to connect any game at all. So they are using AppIDs from the beginning.
With Sins of a Solar Empire: Rebellion - Ultimate Edition it's first time when GOG Connect need to check more then one AppID, and first time to check DLC. What GOG team could not know is that Steam API have problems with AppIDs of most DLCs. Even if you own one, it's unable to verify that.
That's why 100% of users can not get it to work, regardless if you buy base game and DLCs separately or together. There are two possible fixes I can think of.
First: remove requirement of owning DLCs. But, Stardock may not like giving Ultimate Edition to people with only a base game.
Second: SteamDB.info's webbrowser extension added a way to check all AppIDs and SubIDs. GOG can release their own extension or implement it to GOG Galaxy client. But, it will take some time to study I guess.
I can be wrong about some little parts because I'm not really an expert, but I believe this explanation is better than some user's guesses. ;)
EDIT: Few edits to make it easier to read and understand.

As of this post there is 33 hours remaining to the Connect games and Gog has still not responded to my support ticket about not being able to redeem "SoaSE: Rebellion". I'm wondering if they'll extend the period for that game since no one has been able to get it yet.

I can't get GOG connect to work at all, been trying for days. Always says I'm in queue. My Steam profile is public. Am I missing something. Should I be trying in the middle of the night?

You could try early morning as there's bound to be less people using Connect. Still, it should finish checking after a while, sometimes it can take a few hours depending on load but it's unusual; from experience, nothing else. If you keep having problems ask support because there could be a problem with the link to the Steam account. Perhaps Connect isn't able to reach it.

SoaSE:R - UE is this sub - https://steamdb.info/sub/39352/ (this package isn't sold on Steam anymore, true). GOG Connect is using Steam API, which does not allow to check SubIDs or BundleIDs. It can only check AppIDs. If GOG team had used SubIDs we wouldn't be able to connect any game at all. So they are using AppIDs from the beginning.
It contains the game and 3 DLCs (soundtrack + Stellar Phenomena + Forbidden Worlds). Even if you have it all but it wasn't purchased as Ultimate Edition sub on Steam GOG Connect won't credit you with the same GOG content :/ (like in my case).
I've contacted the support on Friday in the evening, didn't get any reply so far. Well, it's a weekend though.

LPDawid: First: remove requirement of owning DLCs. But, Stardock may not like giving Ultimate Edition to people with only a base game.
Don't see why Stardock should not like that when people own all content of the Ultimate Edition. Gog just needs to check for 4 AppIds instead one and they seem not able to do so during the whole sale:
204880 (Rebellion MainGame)
228600 (Soundtrack)
228601 (Forbidden Worlds)
255910 (Stellar Phenomena)
Good point with the steam API not able to check for subs, my assumption they're checking for the old Ultimate Sub in the other thread is wrong then...
But the API got the same problem with DLCs for sure (see steamgifts for example - there they cant solve the issue that people enter already owned giveaways for DLCs as Steam doesnt improve the API)
Cheers,
N0rd

N0rdmann: Don't see why Stardock should not like that when people own all content of the Ultimate Edition.
Because it will grant access for game to people with NONE content of the Ultimate Edition. N0rdmann: Gog just needs to check for 4 AppIds instead one and they seem not able to do so during the whole sale:
204880 (Rebellion MainGame)
228600 (Soundtrack)

255910 (Stellar Phenomena)
GOG is checking for those 4 AppIDs from the beginning because it's the only way. 204880 (Rebellion MainGame)
228600 (Soundtrack)
228601 (Forbidden Worlds)
255910 (Stellar Phenomena)

okay forget about it, way to less sleep 3 of the 4 AppIDs are DLC so my comment was non-sense ;)
there is no solution to this API Mess unless they can check reliable for DLCs

BeciMester: So if I bought the Metro Redux Bundle on Steam (which contains Metro 2033 Redux and Metro Last Light Redux), GOG Connect will not recognise Metro 2033 Redux on its own? Because it's not happening for me.
It will recognise Metro 2033 Redux. Steam API cannot tell if you own Metro Redux Bundle (package with SubID), BUT it can recognise counterparts of it which are Metro 2033 Redux and Metro Last Light Redux (games with AppIDs). If it's not happening for you, you likely have different problem.
EDIT:
When you buy it on Steam?
