Has the Game version numbering format changed on gog since years ago? Am i missing something? Is a version 2.0.0.1 old and now the new version 1.0.0.3(3008) is written thus?

Once, GOG used the 2.x.x.x format to refer to the installers' version. Now, they use two numbers; one for the installer and another one for the game's version.
