Yep, the first rabbit represented the one which got killed by a car.
The second one appears in the game cover, and I won't say what he represents because I don't want to ruin this mystery for the people that haven't played/finished this game yet.

Been a long sine I've played it, so I didn't remember a rabbit being overrun by a car. I was thinkng of To the Moon even after only seeing the 1st rabbit, but I really didn't know why it had that red X at the eye, so I guessed it's not To the Moon, but another game with an origami rabbit. But I immediately recognised the 2nd rabbit.

Yes, it got killed near Johnny' house.
I added the bloody X, to make a reference to that accident.
It's one of the poor animals killed in the game.
