I just bought a game on GoG that I already had on Steam.
The game installation is huge so I moved my Steam installation to GoG and verified files. It saved me alot of download time.

But my question is, does verify installation also remove unwanted (Steam) files? Is it restored to a clean fresh install as if it's just downloaded from GoG? I really hope so.

I would normally just download a game fresh from GoG, but it's a 38+ Gb download, and now it only had to d/l a few Gb to replace some files.

No. Verifying a game's files, whether through Steam (for Steam games) or Galaxy (for GOG games) checks only the files on the game's manifest. Any extra files are ignored.
So, if a game has 3 files, game.exe, config.ini and background.jpg, including a file called game01.sav would be ignored by the verification process.
