There is a post in the Strike Commander forum which mentions that the floppy version of the game allows to user to run the game smooth and have the missiles aim like expected which doesn't hold true for the CD version GOG offers.

None of them. GOG only carries the official expansions.
Birds of Prey was a console-exclusive game. Eventually, an expanded version for PC was released under the name Wings of Prey.

A remake like that, I can support! Not one of those for-the-newer-consoles remakes that add nothing significant to the experience.

With that said, I hope this will eventually come to GOG, along with the sequel to the original.
