OK, so this is my own fault for not setting Galaxy to not update Fallout automatically. Galaxy updated my Fallout when I opened it to install System Shock. I had previously installed the Fixt mod to the game and had made some progress into it. My questions are:

Do I need to reapply Fixt?

What will have happened to my saved games?

If Galaxy touched your Fallout then you probably will have to re-apply FIXT.

Fallout does traditionally store save games in its own directory, but applying FIXT shouldn't affect them as it doesn't overwrite save games. However, if you want to be safe you can copy your save games somewhere else beforehand and then copy them back. They should be located in <FalloutInstallationDirectory>/DATA/SAVEGAME - just copy all the directories (labelled "SLOT01", "SLOT02", etc.).
