I shot the flower child in the church while carrying out Decker's assignment to assassinate Jain. Sure enough, my karma tab now shows me as a childkiller. I read in a Wiki that this only has an impact in Fallout 1 if I kill at least 3 children. Can anyone confirm?

I kept the savegame right before the assassination. If I redo it without killing the child, will he/she count as a witness that I failed to kill?

I would recommend you do the quest again. You don't need to kill the boy to finish it.
