So I have run into a problem several time where a menu/window won't go away after I'm done with them.

For example when I remove a piece of gear via the in-game the three options: Build New, Remove, Equip just remians stuck in place locking down the whole game.

The same happened when I crafted a weapon to replace one of my current guns. A window was just stuck there, completly unresponsive.

Edit: Fixed some mistakes.

Especially: What OS are you playing on? Are you playing the VR version?
I have the same issue.
Windows 10.0.17134.765
VR Mode.

It's really starting to sour me to this game, as it *ruins* the run, and has forced me to force-quit the game several times.

What part of the specs is relevant?

And could you confirm to us that you have the current version (1.34) of Everspace installed?

And yes, by "I have the same issue" I mean that I have the same issue as is being discussed in this thread.
I replace/clarft/whatever and the window doesn't close when I'm done with it, so it's stuck on screen.

In many cases I can no longer properly interact with the game, and the only way for me to keep playing is to kill it via task manager and restart. If I can still interact with the game, there is a huge window in the way, and it completely ruins the experience.

Can you tell me how often this occurs, what input method (mouse/keyboard, gamepad or joystick) you're using and what other input devices are connected to your PC? Also, are you running any other software that might overlay the game? Are you starting the game via GoG Galaxy?

Occurs pretty much every run, and often very early, so I'd say there is a 75% chance if the extra window never closing again once it's open.

Mouse/keyboard.

Input devices connected are my mouse (Razer Naga Epic Chroma Overpriced Bullshit RGB Version), keyboard (Microsoft Natural 4000) and my Logitech G13 (...which is basically just another keyboard as all joystick-like features are disabled. Not unused, but actually disabled.)

Other input devices have drivers installed, but are not actually connected, such as my Thrustmater T.Flight X HOTAS, or whatever it's called.

Getting VR to work using GOG Galaxy is a bit of a pain, so I run it through Steam, with SteamVR (...obviously)

I haven't yet been able to reproduce a complete game blocker, but what I can observe is that, sometimes, after hitting a keyboard button in the menu, the UI requires a mouseclick to receive focus again, so it can appear that the game is stuck since hitting the Escape/Tab button yields no result. This doesn't seem to be the case with gamepad however (which is our recommended input device for VR). We'll look into the issue!
This seems to be more prevalent in your case though, where as I am assuming, you're launching the Game from GoG Galaxy from Steam? Or did you install the non-GoG Galaxy version? Because with both launchers running, the game is effectively using both APIs. I'd recommend that you only start SteamVR and then run the game directly from GoG Galaxy (with the -vr command set in the game settings) and not from Steam, if you can live without the Steam Overlay.

No, it doesn't block input at all, it's just a pain in the ass frame overlaid on my gameplay, which is extra annoying in VR as it is at a relatively close depth.

The steam overlay is disabled when SteamVR is active.

I'm not about to go out and buy a gamepad for this game, so if that is an attempt at a solution then I'll just simply not play the game.
