I installed MO2 and went through setup, with Skryim appearing as you'd expect. I then closed down MO2 and overwrote the default dll with the one I was lead to believe was necessary for the GOG version, and now MO2 doesn't recognize Skyrim as existing anymore.

Was this process made obsolete at some point? Is this once-necessary GOG file no longer required?

I (admittedly foolishly) didn't back up the orignal dll. Does that mean I must uninstall MO2 and then set it up again to get the proper file back?

If anyone has any clues, I'd appreciate letting me know. If not, have a laugh at my confusion.

What i normally do, is to launch the game first through the games launcher. This will create the necessary folders and files for MO2 to find.
Then i install MO2, and then launch the game through MO2.
Then i de-activate so quit MO2.
And then cut and paste the contents of Current GOG Anniversary Edition build 2.2.6 (game version 1.6.1179) SKSE version into the games folder.
Launch MO2 again, it will show up in the launch bar top right. Launch it from there from no on, through skse64_loader.exe.
The .DLL is required only in MO2 v2.4.x versions.

MO2 is currently in version 2.5.0 (November 2023), it supports GOG by default without any extra download - so yes, if you overwrote its .dll it may no longer work as intended.

No, just re-download the zip for the MO2 version you already had installed. Open the *.7z for your version, then copy the dll into your plugins folder.
