eDuke32 from their own website (eduke32_latest.zip) gives me the same error, but using the one which comes with the High Resolution Pack 4.0 works for me, oddly enough.

EDIT: I downloaded the latest drivers for my graphics card directly from the Nvidia website (GTS 250, which is a phenomenal card, by the way), and that did absolutely nothing to help. Then I tried restarting my computer, which didn't help either. I tried vanilla Duke without eduke32, and it DOES save for me like that. I'm assuming that everyone having this problem is using eduke32. If you can stand it, I'd go for that, but personally I prefer eduke32's greatly improved controls.
After I checked that I tried uninstalling the game and then reinstalling it, and then unzipping the latest eduke32 version into the folder (I've tried both the "current version" and the actual "latest version," which are actually two different things, though neither works). It still does not work. I might try seeing if installing it into the default directory it initially wanted to save in works better (I put my games on the D drive, but the original default was the C drive). I might also try an older version of eduke32 than the current, which might affect it. There does not seem to be any reports of anything like this happening on eduke32's official forums, which is very strange to me, but I might ask there too. Currently trying Grombolar's method.

EDIT 2: Okay, I can CONFIRM that Grombolar's method works. The only problem is that the download for it is like 700 megabytes, but if you can deal with it, then it's a very appropriate fix. I'll link you here: http://hrp.duke4.net/download.php

Extract the files into your core Duke3D directory as you did for eduke32, however DO NOT write over the file duke3d.grp. The duke3d.grp that comes with the high res pack is the SHAREWARE version, which will write over the full version, and you'll have to reinstall the game, which isn't much work, but it's annoying.

so everything in the eduke32 zip goes into the Duke 3D folder? not creating another folder for eduke32 inside the Duke 3D folder? do i need to copy the "samples" folder?

So does this mean that the only way to fix this problem is to use HRP huh? I sure hope those guys at eduke better fix this issue soon.....

Just unzip the HRP archive to whatever place you wish, copy duke3d.grp from your original game, start eduke32.exe and that's it.

Tried HRP but it was way too laggy for me, owning a poopy mini laptop - Thus I only installed the eDuke32 in the HRP installer (you can also choose to install the high quality music pack (which requires HRP, but can be bypassed with a single file, scroll down to "get this override file (0.2 KB)" at http://hrp.duke4.net/download.php)

PowerControls: Just unzip the HRP archive to whatever place you wish, copy duke3d.grp from your original game, start eduke32.exe and that's it.
I just copied everything from the HRP into the Duke3D folder except the duke3d.grp (which, as I said earlier is just the shareware version), but your method probably works just as well and is probably a bit simpler. The only issue is that it's quite a bit bigger in terms of hard drive space, but it'll be better if you delete the original exe of the high res pack that you first downloaded.

Tested both methods, personally I found it easier simply to extract + overwrite the files straight into Duke Nukem 3D root folder; as using two separate folders & copying DUKE.RTS & DUKE3D.GRP files from the GOG version folder into the eDuke32 folder didn't let me use resolutions over 640x480 for some reason.
For those looking for a smaller download then HRP I found that most older versions of EDuke32 work fine, specifically 3266 or later.

excuse me but i still dont understand the link you gave (that synthesis one). the top file says 20121215-3295, does that mean its the latest? because this one loading save file works for me.

It lists all the previous (And latest) versions of eduke32. The top folder contains the current version, the one below it is the version before that, and the one below that one is the version before that, etc.

The second link I gave is the latest version that didn't have the load game error (For me), and is probably the best bet for anyone who wants a working version. I just included the first link in case anyone wanted to try other versions.

I got the same problem as well on my MAC,running the 3281 version from eDuke32.
Can't load my saved games.

I can do it when I run the game with out eDuke32.. Anyone out there who get it to work on their mac?
I had the same problem. Looking at the bottom of the file "eduke32.log" (located in eduke32's folder), I found an error message saying the "DOSBOX" folder did not exist. I just created the folder "dosbox" in eduke32's folder and it solved the problem. As expected, that's were the save files are saved ;)
