After finishing the game, went back for another run; but instead of a new game, I just seemed to be following the first. Most boxes marked empty, vents covered, ice prison tunnel mines all cleared, and, worst, all the tenebrium gone from the troll king's cave. Several tries were the same, so I even tried a full ininstall-reinstall with the same result. So is this normal for this game? I have many gog games, and have never seen this before. Would have liked to try a full replay with some different skills. Anybody else seen this?

No, I replayed it several times without issue. I have no idea what could cause this. The only thing I can think of is to delete all save games and try again. I doubt there'd be much more of a response there but you also might try the Larian site (larian.com/forums) (geez I wish one could cut and paste here!). From time to time, one of the developers will answer.
