I'm having a dilemma: I know that later on things go differently if you don't kill any npc along the way.
My question is: if someone else kills them during the mission, will it break my non-lethal approach?

Here's my perfect example:
During Liberty Isle mission, if by the time I talk to the commander there are some NSF folks alive, and UNATCO kills them, will it count as me killing them? I would like to know whether I should poke them all unconscious before talking to the guy or it doesn't matter as long as I just don't kill the ones I meet?

If some of the UNATCO troopers kill the NSF, it will not count against you, at least on Liberty Island. However, there is a section that is bugged so that if ANY of the NSF die by anyone's hand, the game considers that you murdered them all. The mod Deus Ex v2.0 fixes this, and also fixes a lot of other bugs. You might try it.

Thank you. I'm new to Deus Ex. I will definitely check that one. I wonder if I could continue my journey after I install the patch or I must start a new game.
There's details on a number of mods in the sticky I maintain. You would not have any problems installing Deus Ex v2.0 and then continuing your game; it doesn't add anything new, it just fixes bugs.
Hope this isn't a spoiler, but I have managed to get the UNATCO bots to go around killing pretty much everyone in the first mission and fairly sure it counted as me not killing them

OK, but I don't understand how that's a nonlethal approach? I realize the game won't count it against you.
