All right, there are missions in the game with an objective to scout 90% of rooms. And then there's a scouting skill which can reveal identity of a room. Question is, when I'm on a scouting mission, do I need to visit the rooms uncovered with scouting skill, or are they considered scouted and thus contribute towards the 90% even if I never visit them?

You still need to visit them. I've verified this myself.

Also, it appears that secret rooms can count towards the 90% explore as I had a secret room, went into it and "Quest Complete".
Yes, you need to enter it. However, that's all you need to do. You don't need to "beat" the room, so if your party cannot handle the fight, you can retreat and it'll count towards the quest too. I had a hard mission where 1 of my characters died already and I couldn't finish a fight in the last room I needed for exploration, so I retreated and quest was complete.
Secret rooms do not count to the pool of rooms.

All right, thanks for the answers. The retreat strategy is actually pretty cool, didn't think of that.
Today after installing last patch, strange things happened. I scouted the area, found secret. At leat thats what the message said. Thing is, no mark on the minimap appeared and no wall around was interactive. Was that some kind of bug introduced with latest patch? Any info is welcome. Also, later I found two more secrets and they were working as intended

Might be a fluke as I have yet to hear anything about the secret rooms being bugged :)

Ah yes, the last time I had a "Quest Complete" for exploring 90% of rooms including a secret room was right around that time so my bad on not reading the patch notes :)

Usually I do not read these things either but in this game it helps me to see the direction in which devs go. I have started reading them when suddenly I failed retreating from battle that effectively cost me 2 of my 6 level characters. I was really mad on these changes, probably like many other people (yes, devs if you read this and I know you do, many people still consider you cheap scammers) . Now we are graciously given an option in setting to turn this idiotic "improvement" off. If you read the change log you may also noticed that the meat grinding for levels was nerved twice Hot Fix #13322 and Build #13447. Nothing is done to somehow reinforce level 6, pointless quirks but I'm patient. Perhaps in 2-3 years they will tackle this problem too.

I finished an exploration quest by entering a secret room yesterday (newest version obviously), so that's not actually been fixed at all.
