I just noticed that my houndmaster is missing one of his combat skills. He now has only 3 skills instead of 4 to choose from. The missing combat skill is also no longer highlighted yellow in his personnel page.

What is causing this? I couldn't tell from the UI if it's being caused by a particular quirk, affliction, or disease. And a google search has so far turned up nothing.

He just most likely clicked on the skill, which turned off the yellow highlight (which means you deactivated you skill for your hero). Just click on it again to get it back
