Hey EternalSonata,
this was initially intended. However in new installer which will be available online soon this issue will be resolved and files won't be duplicated anymore.

Weclock: hey, is there gonna be some kind of patcher for that, I don't want to have to pick out my save files and then reinsert them into a new installation..

There is no patcher at the moment, but you can always uninstall the game choosing to keep your savegames and then install the game again.
