Some moments have already been explained like the ones from, system shock, or planescape.

Another great moment is first time you enter the lighhose in Bioshock
This may not be appropriate, but I just remember the MASSIVE Super Smash Bros. rumbles me and my friends at college used to have. I'm talking a group of 15 people, passing around 4 controllers and guzzling cheap beer by the box-load.

I also remember first getting into PC gaming because my Dad's friend at work got into Everquest, so he gave my Dad his copies of Starcraft, Warcraft II and Fallout. He was a generous fellow and definitely a positive influence on my gaming habits. I still remember being away from any computers at my Grandmother's house, and reading the Starcraft manual cover-to-cover in an extremely comfy guest bed.

Starcraft and Homeworld both had amazing manuals with tonnes of fluff and story details in them. They were minibooks and great for beefing up the experience and quality of the story.
It does not escape my notice that since the manual has become little more than a quickstart guide in most games, that the content of the story loses its depth as well.

Cavalary: - The truth about the "terrorists" in Deus Ex. Also talking to the AI at the end. (Not necessarily great in themselves, but as part of that game, which is great overall.)

EDIT: Added that PS:T piece I was referring to.
The Deus Ex AI part where it tells you that God is the dream of perfect government?
Yeah, I loved that part - I've banged on it about it many a time on here, mainly when defending the plot from the haters
What else? Many parts of Outcast, struglling to remember the specifics though, its been a while, too long!

My best friend always cites that part when talking about Deus Ex. He loved the game.

As did I.
The amazing sound of "A Rockstar ate my Hamster" and how it got better the more you train your band members :)

I actually don't remember the specifics anymore, sadly (just that part where it said it tried to give people what they wanted and messed up the traffic somewhere lol) but, well, all of it, from how the AIs merged to what it wants to do and what it wants your help for. There were probably some particularly good bits in it, I remember quoting lines to people when I finished it, but all that's left in my mind now is the general idea of it.
Figuring out the puzzles in Riven without a guide. Especially that one with the coloured beads. Those were the days of point and click...
Oh no, not that thing again XD
Killing Arcanum's final both wearing only gaunlets that added some damage to unarmed, alone.
MGS fight in top of metal gear. Witcher 1 ending. Ocarina of time. Arkham asylum, everything but last boss fight. Wild arms 1, FFVII.. Also that weird jrpg which I never remember. Also playing one must fall in some crappy IBM. Also I like listening Killer instinct theme. Hexen. Monkey islands. Well, not to forget many other better adventures (atlantis, broken sword, gabriel).. I think I'll shut up.
Beating Discworld Noir with my better half, after weeks of figuring out the tortuous adventure-game logic (and laughing at the good writing).

That was a great game. That detective also lived in a floating turtle?

I just want to point out - totally randomly, that a result of this question I went to find out about Discworld Noir (to make sure it was the proper Discworld of course) and found this:

Never ever knew they did an animation!!!!!

And yes the world is on the back of 4 elephants standing on the back of a giant turtle that flies through space. The world is also round - I'm surprised you didn't know this already - its pretty common knowledge ;)

It sounds really stupid but all of them were great games.
