I have both versions on my computer. The Steam version runs fine. The GoG version is very sluggish.

And where is your proof?

Screenshots with FPS and VRAM usage counters please.

What tool do you recommend for that?

I hadn't played Fallout 4 in years but I remembered it playing a lot better via steam on my last computer. I changed my monitor's refresh rate from 75 to 60 and it plays 100% better. Try changing your refresh rate. I could be mistaken since it's been a while, but the load times are a lot longer than I feel they should be.

Load times are indeed tied to the refresh rate, as is the physics engine it uses.

There's this mod to fix the game for high refresh rates: https://www.nexusmods.com/fallout4/mods/44798

Whilst using this mod you can then turn off vsync so that the loading screens are uncapped and therefore the game loads faster, whilst the game speed and physics are unaffected due to the mod.
Very strange. I uninstalled the Steam version before installing the GOG version, and added all mods I used before, so the two versions should be completely identical.

And so far I cannot notice any difference in speed between the two. If anything I should say the GOG version loads a LOT faster than the previous Steam version. Frame rate is always capped at 60fps, because that give the most stable frame rate. And playing and moving around just feels the same, if not snappier.

I do not say there are no problems, because the persons above obviously have them. I do think, however, that it can be partially (note that I said "partially") caused by misconfiguration, hardware problems or other less obvious causes.

What I can say, however, that in my configuration I cannot see any difference between the Steam and GOG version. As said, if anything the load times are a lot faster. And that is all I can notice.

That is good news. My Steam version is very old and probably has fixes that I've forgotten about.

I had both versions for a short time. My steam install has about 600 mods, so was a bit slower, but not by much. I have not reinstalled my steam version for at least 6 years, but is pretty much up to date. The gog install was brisk and very responsive for me.
Performs the same or better than steam version. I started it once without F4SE and a mod organizing software and saw the sluggishness you are complaining about. Keep in mind that if you have previously installed the steam version there will be preference folders in Documents/My Games/Fallout 4(GOTY) that have file folder paths that still go to the steam version.

It is best to delete these then install and start the game from the launcher and set graphics with that. Then install F4Se, and launch from F4SE after you make sure load order is synched to the save. GOG launcher launches the fallout 4 exe (by default, can edit in Galaxy settings for game), so will not interface with the mods.

Maybe this problem has to do with you having the texture pack in use on the GOG version and not on the Steam version. If your graphics card is not up to handling that it could explain this.

I don't see anything in there that has folder paths.

I may have unknowingly installed the texture pack. How do I check that?

I do not own the game (yet?) and do not use Galaxy so I do not know, sorry. It comes in the form of a free DLC.

C:\Users\(NameOfTheComputer)\AppData\Local\Fallout4 has DLC List and plugins in text files. Look in there to see what DLC and plugins have been recognized.

So you really don't see anything in C:\Users\(NameOfTheComputer)\Documents\My Games\Fallout4 ? It auto generates all that when you start the mini launcher and set the settings.

Did you install the game?
Also the high res texture packs should be where you installed the game to in Fallout 4 GOTY/Data as a .ba2 and .esp

I see INI files. I don't see anything that has "file folder paths that still go to the steam version".
