The first one that comes to mind is always Battle Arena Toshinden 3, but that's just because the music is amazing, but the rest is pretty awkward (read: level 20 awesome, you need to be a high level badass to appreciate it). If you stop before the last scene (2:30 to end), you're missing a bid dose of righteousness.

There are others I absolutely love, but I'll stick to that one.
Actually, long and fancy intros tend to make me a bit suspicious of the quality of the game. It probably isn't justified any more, but there was a time when producers apparently attempted to slap amazing intros onto mediocre (or worse) games.

The intro of "Master of Orion 3" was very good for its time, and arguably the best part of the game. At least the producers seemed to think so, because 5 out of 6 screenshots on the box were from the intro ...

Oh yeah, I forgot about that one. I found myself letting the intro play on quite a few occasions before loading a game.

It's the longest intro i have seen, and sets the whole game up amazingly well :D
I've said it before (probably several times, this topic comes up a lot) but the best intro is Final Fantasy VIII

It doesn't really introduce anything, It's more of a trailer for the game. However it just sets the mood brilliantly.
